After the ordeal between with Amy, Sally took Sonic with her along with Nicole as well. Alongside Tails, they went back to New Mobotropolis.

At the Freedom Fighter HQ, Sally is talking with Bunnie while watching over Sonic

Bunnie: EGGMAN!?
Sally: Yeah, it was him who was responsible for turning Sonic into a baby.
Bunnie: Poor little sugah-hog.
Sally: I feel bad for what I said to Amy.
Bunnie: Well none of us knew that Eggman was behind the whole thing for sure. We knew that it was his lab, but none of us knew that he would come back to that ol' place.
Sally: Still...
Bunnie: Don't feel too bad, maybe you can let Amy have another go and let her watch over Sonic next time.
Sally: Maybe.
Bunnie: Alright, well let me know if y'all need anything.
Sally: Thanks Bunnie. *looks at Sonic* Say bye to Bunnie Sonic.
Sonic: *looks at Bunnie* Bah bah.
Bunnie: *smiles* Bye little sugah-hog.

Not long after, Sally gives Sonic a bath. However, this becomes somewhat problematic.

Sonic: *whimpering*
Sally: Don't worry Sonic, I'm right here. *starts washing him*
Sonic: *about to cry* Bwa. *grabs on Sally's hand*
Sally: I won't let anything hurt you Sonic.

Afterwards, Sally changes Sonic into some sleep clothes and carries him to his room. Tails and Nicole are also in his room making needed alterations.

Sally: You two need help?
Nicole: We're good. *creates a few toys* How's Sonic?
Sally: He's sleeping right now.
Sonic: *kicks in his sleep*
Tails: There we go. *finishes building the crib*
Nicole: Good work Tails.
Tails: Thanks.
Nicole: Oh Sally, I've made the preparations for tomorrow.
Sally: Thanks Nicole.
Tails: Are you going somewhere Sally?
Sally: I'm going to Angel Island tomorrow and I'm bringing Sonic with me.
Tails: Why?
Sally: We may have found a cure for Sonic. Nicole analyzed his DNA from a hair sample and notice a familiar energy reading to that of the chaos emeralds.
Tails: You mean you're gonna use the master emerald?
Sally: Only if the Chaotix will let me.
Tails: What about that sol emerald that Blaze had?
Nicole: We would have to create a generator that could contain its energy. Creating something like that would take 10 to 12 days at least.
Sally: Plus, Blaze wouldn't be too willing to help if I'm involved, especially after what I said to Amy.
Tails: Oh... can I come with?
Sally: Actually, I want you to stay and try contacting Amy. She's at Vanilla's with Cream and Blaze. I want to apologize and see if Blaze can help Sonic.
Tails: I'm sure they'll help us.
Sally: I hope, but for now we'll stick with going to Angel Island.
